Commander John M. Timothy first entered active duty in Philadelphia, Pennsylvania enlisting in the United States Marine Corps in May 1995. He completed recruit training as a member of Alpha Company, Platoon 1101 at Marine Corps Recruit Depot Parris Island, South Carolina. In August 1995, he reported for Marine Combat Training at the school of the infantry, Camp Geiger, North Carolina. After completing his course of instruction at MCT, he then reported to Naval Air Station Memphis, Tennessee for aviation electronics "A" school. Upon his graduation from "A" school, he reported to NAMTRAGRUDET, NAS Cecil Field for MOS training as an intermediate level F/A-18 avionics test set technician.

For his first permanent duty station, he was assigned to Marine Aviation Logistics Squadron 31 located at Marine Corps Air Station Beaufort, South Carolina. During his tour of duty in Beaufort, he completed both a UDP deployment to Marine Corps Air Station Iwakuni, Japan and a six month Arabian Gulf deployment onboard USS Enterprise (CVN 65) during Operation Desert Fox. In May 2000, he completed his five-year enlistment as a Sergeant of Marines while also earning his bachelors of science degree from Park University.

In December 2001, he completed officer candidate school at NAS Pensacola, Florida and was commissioned as an ensign in the United States Navy. After completion of AMO school in Milton, Florida he reported to Strike Fighter Squadron NINE FOUR at NAS Lemoore, California. He completed two Operation Iraqi Freedom deployments with the Mighty Shrikes onboard USS Nimitz (CVN 68). During this tour, he served as the line division officer, aircraft division officer, material control officer, and assistant maintenance officer. As the AMO, he managed the command's enlisted manpower throughout the 2005 optimal manning experiment while preparing the squadron for a subsequent transition to an expeditionary activity manning document.

In January of 2006, he reported to Electronic Attack Squadron ONE TWO NINE at NAS Whidbey Island, Washington. During his shore duty assignment at the FRS, he served as the aircraft division officer, maintenance material control officer, and assistant maintenance officer while sustaining EA-6B aircrew production goals during an aggressive type / model / series transition. In October 2008, he transferred to Electronic Attack Squadron ONE THREE FIVE reporting for initial duty as the assistant maintenance officer at the beginning of their final EA-6B deployment cycle. Following the squadron's Operation Enduring Freedom deployment onboard USS Nimitz (CVN 68), and subsequent divestiture of aircraft, he was selected for lateral transfer into the Navy's human resources community.

In May 2011, he reported to commander, Navy Recruiting Region EAST located in Millington, Tennessee. Assigned as operations officer, he ensured the Region EAST staff provided required ISIC leadership, training, and oversight to 13 Navy recruiting districts. During his tour at Region EAST, he earned his certification as a professional of human resources (PHR) and was accepted into the Naval postgraduate school's executive masters of business administration (EMBA) program.

In August 2013, he reported onboard USS Nimitz (CVN 68) for his Department Head tour as the ship's training officer. During this assignment, USS Nimitz completed an extended eight and a half month deployment in support of Operation Enduring Freedom, twelve months in the CVN sustainment phase, a homeport change, and a 16-month extended planned incremental availability. During this assignment he also completed his EMBA from NPS in March 2014. Commander Timothy transferred to Navy Expeditionary Combat Command Pacific in Pearl Harbor in June 2016 and currently serves as the N1.

Commander Timothy's personal awards include the Meritorious Service Medal, Navy Commendation Medal, Navy Achievement Medal, and Marine Corps Good Conduct Medal, along with various other campaign and unit-level awards.
